Newbie New CAD/CNC User BobCad V25

These may sound like a silly questions but...
I have a Bridgeport EZTRAK 3 axis machine.

1. When putting together a program in Bobcad, do you need to have a separate machine set up for each tool you are using in the program or can it all be done under one set up?
e.g.
Machine setup 1 - drill 1/2 inch hole pattern
Machine setup 2 - mill profile with 3/8 end mill
Machine setup 3 - do more stuff with a different tool
OR
Machine setup 1 - Do all the aforementioned stuff

2. Is the program smart enough to know that it needs to stop so you can change tools (no auto tool change) or do you have to sort through the code to tell it to stop for a tool change?

My first project is a dash insert for a 54 GMC pick up for a friend, basically a flat piece of billet with a profile and some pockets for the instruments.
Going through the Bobcad Tutorial, it pretty much says to use the 2 axis mode for this type project.
Am confused by this, since I have a 3 axis machine.

3. What is the difference between 2 axis and 3 axis milling in Bobcad?
To me, 3 axis implies that you have X, Y, and Z all CNC controlled while 2 axis implies only X and Y are CNC controlled and you have to set the Z with the quill handle.
