accuracy problem

Hi, I have been having issues trying to cut out accurate 12mm holes in 2mm thick perspex on my cnc router. When i take a close look at the holes, they appear to be slighlty egg shaped and all have different sections where the egg shape appears. I cut out a few of these holes hoping it will be the exact spot the egg shape appears on every hole but it doesnt leaving me unsure what steps to take to fix it. The machine itself is a xzero with square rails and my only suggestions on the accuracy issue are:

1. Couplers - these are the ones commonly found on ebay with the red rubbers and are about 30hrs of run time old.
2.Motor steps- i have calibrated each axis with dial guage so am not sure if this is the problem.
3. i am cutting out the holes with a 2mm diameter 2 flute square cut endmill at 900mm /min convential cut

I measured the backlash on the xy axis and found these to be almost perfect over 300mm using a digital dial indicator.

Any suggestions on what i can check?
